Additional InformationThis does not work:
{{padding(if($watching_id1_eps>0,$watching_id1_eps,"?"),2)}}

However, this works:
{{padding(if($watching_id1_eps>8,$watching_id1_eps,"?"),2)}}

And this also works:
{{padding(if($watching_id1_eps>=1,$watching_id1_eps,"?"),2)}}

Seems like a bug.

I was using !empty(); at the wrong place, which caused 0, "0" and '0' to be ignored. Fixed.
